You'd probably want to multiplex the Arduino outputs into a matrix. Using regular multiplexing, for example, you could light 16 lights from 8 I/O pins, 64 lights from 16 pins, etc. If you use Charlieplexing with LED lights under the right circumstances, you can get even more per pin.
Try looking up those terms for circuit ideas, there are many out there.
